мне нужно поставить RealTime, для чего мне начальник купил краситель, который SYBR Green I. вопросы в следующем: -отличается ли чем-то ПЦР-смесь по составу (не считая SYBR Green) для RealTime от обычной ПЦР-смеси? -и какова должна быть концентрация этого "грина"? "про это" наверняка можно где-то почитать, подскажите ссылочку, иль помогите советом |

1) Раздел про qPCR есть в Методах на этом сайте 2) Процентов на 90 успех qPCR определяется праймерами - особенно для измерений с сибром. Праймеры должны быть идеальными - не давать димеров, неспецифики и в то же время хорошо работать. Часто праймеры, нормально работающие для ПЦР с последующим анализом продуктов в геле, не подходят для реал-тайма, и оптимизации протокола не помогают. 3) Очень желательно ставить в каждом эксперименте не меньше трех повторов + все контроли и стандарты. 4) В ПЦРную смесь кроме сибра желательно добавлять ROX - это пассивный краситель, не участвующий в реакции и применяющийся для компенсации различий в объеме смеси, прозрачности крышек и.т.д. 5) Желательно наготовить побольше мастермикса - смеси с красителями, буфером, магнием, нуклеотидами. Разаликвотить, заморозить и использовать для всех опытов.

Evaluation of a homemade SYBR green I reaction mixture for real-time PCR quantification of gene expression. * Karsai A, * Muller S, * Platz S, * Hauser MT. University of Agricultural Sciences, Vienna, Austria. Real-time PCR is an accurate method that can be used for the quantification of specific DNA molecules. Here we provide a protocol for SYBR Green I in real-time PCR applications using plastic reaction tubes. We report that SYBR Green I is alkali labile and once degraded inhibits the PCR. In our optimized protocol, diluted aliquots of SYBR Green I remain stable for at least two weeks. We also evaluated different cDNA synthesis protocols for the quantification of multiple genes from the same cDNA preparation. The best result was obtained with cDNAs synthesized by OmniScript reverse transcriptase from 2.5 microg total RNA using oligo d(T)18 primers. The cDNA reactions could be diluted 1:25, allowing the quantification of up to 125 different medium expressed genes of Arabidopsis. Extension times ranged between 20 and 40 bp/s for accurate quantification of PCR products up to approximately 400 bp in the Rotor-Gene 2000 system. Using our optimized real-time PCR protocol, the reproducibility and amplification efficiency was high and comparable to a commercially available SYBR Green I kit. Furthermore, the sensitivity allowed us to quantify 10-20 copies of mRNA and dsDNA. Thus, the protocol eliminates the need for expensive pre-made kits. PMID: 11962601 [PubMed - indexed for MEDLINE] |

I believe it was epicentre.com, but maybe a Google search is in order if that doesn't work. The passive reference for ABI is to normalize the signal. Some use ROX dye straight, but this can fall out of solution and cause "ROX-drop." A mixture of 0.01% Gelatin and 0.01% Tween20, may cheaply keep the ROX from dropping, but, usually the ROX is in the form of a tiny non-specific oligo with a 3'FAM label and a 5'ROX label. The FAM works as an "antenna" for the ROX, so it is excited even though 490nm laser is on the 5700. Sybr-Green can be purchased at Molecular Probes. I think it's cheaper there: www.probes.com. When you say Buffers, do you mean the recipe for TE Buffer? If so, I have that handy. Do you need a cheap source for probes and primers? Now we're starting to do one-step RT-QPCR (RT as in Reverse Transcription). However, for RT-PCR, they did not think SYTO9 should be a problem. It seems more stable than Sybr Green and at the equivalent dilution seems to give off more fluorescence (the dyes are not suppled at given concentrations). The excitation and emission spectra are slightly different but can be accomodated on most many machines. I have used it in two-step RT-PCR but be careful on an ABI instrument - don't use ROX normalisation otherwise it goes screwy. I've used SYTO9 in both a one-step and two-step RT-QPCR. It seemed that the one-step PCR was slightly inhibited (but I don't know if this was owing to SYTO9 or not). The two-step RT-QPCR seemed to work very well and I will continue to use this approach (however I will try out the SYBR GreenER if time permits).
